Using incompatible software will not damage you flash card or DS, but will not work. Once the correct software has been placed in the ROOT directory of the micro SD card games, mp3 and homebrew applications can be copied to it. The directory structure does not matter as games will be detected in any directory. Please do keep in mind, creating to many subdirectories with games in will slow down the game detection process.
